Can I manually change the commissions that referrer has earned?

Yes, the current version of the Refer a Friend extension allows manually adjusting (increasing or decreasing) referrer's available bonus.

Depending on the discount type (fixed amount or %-type), the balance adjustments can be made through Refer A Friend -> Manage Transactions or Refer A Friend -> Manage Discounts backend grids respectively.
